Thanks for your replies.

I'd like to hear more on my main question which is whether or not these specific ports are safe to do on your own. This has never been a problem for us in the Caribbean, but not so sure about Costa Rica, Guatemala, and Nicaragua. I'd also like to hear more about the top things to do in these ports.

On my last cruise to Costa Rica a friend from there told me not to go out on my own. She said the area around the port is not the safest area.

Limon has had problems but our cruise ports at Puntarenas, which I have not heard anything about one way or the other. The same for San Juan del Sur and Puerto Quetzal. When in doubt, I stick with the ship's excursions.

Puntarenas has a beach right at the dock area , shops and vendors close by
Of course there are the usually tour guides outside the gate
Many on our cruise did a tour with charlie Soto...ziplining
Puerto Quetzal has a tourist village, restaurant in the dock are ..not much else..you can take a private tour from the tourist info desk or go past the vendors to the taxi tours .
Take the trip to Antigua if you are into historical sites
