Both are wonderful places to see glaciers. Tracy Arm is a more compact area than College Fjord, and has a different mix of wildlife (we saw mountain goats, bears, harbor seals and many different birds in Tracy Arm; you can add whales and sea otters to the mix for College Fjord).

Christel, I have seen Tracy Arm from a small ship, and the experience is likely somewhat different from what it would be on a large ship. The fjord called Tracy Arm is long and narrow, with 2 glaciers at the far end, but a large ship may not be able to get very close to them (unlike a small one). For that reason, I think College Fjord may be somewhat better on a traditional-sized cruise ship - but again, Alaska is beautiful no matter what you see!
